Remote control of PyMOL is possible with XML-RPC.
Launch PyMOL with the "-R" option to start the RPC server.
pymol -R
Connect from any client, using python:

srv = xmlrpclib.Server('http://localhost:9123')
srv.do('fetch 2xwu')
