Say I want to have two line representations, one with most of a molecule at line_width,2 and a selection at 4, say.  Doing the same with a sticks representation would be fine too if that's easier.&lt;br /&gt;

As of this writing, I can set different line_width values to different objects/selection, but it doesn't seem to make a difference.&lt;br /&gt;

You can do this in PyMOL.  Do&lt;br /&gt;

The line that connects two atoms in PyMOL is bond, so use set bond.&lt;br /&gt;

You probably need something newer, like one of the 1.0+ versions.  I think there are precompiled 1.0+ versions of PyMOL now available.&lt;br /&gt;
